Why is it that some trains only go to Tower Hill, whereas others go right through to Upminster?
Is it because Ealing BDWY trains always go to Tower Hill, and Richmond to Upminster?
Why's that?

There isn't enough capacity at Upminster for all trains to reverse there. Also, there is considerably less demand east of Tower Hill.
Broadly speaking, all trains from Ealing go to Tower Hill, and all from Richmond go to Upminster, although in weekday peaks they go all over the place and some are timetabled to reverse at Dagenham East or Barking.

CouldnĀ“t they have some more go on to Barking becuase I sometimes have to wait ages at Whitechapel after coming from Canada Water (ELL) where my brother works...

You do have the wonderful H&C to get from Whitechapel to Barking.

Any more trains east of Tower Hill would cause major bottlenecks at certain locations, as long as the H&C are running! The particular examples I'm thinking are Aldgate East junction (waiting for H&Cs to slot in front of us), Between Bromley-by-Bow and Plaistow, caused by the H&C reversers going into/coming out of the bay road at Plaistow, Approaching Barking waiting for terminating trains to tip out and run into the sidings, then Upney - Becontree because the signal overlaps are huge in that section so if there's loads of trains running past Barking, we're guaranteed to be held approaching Becontree!
Then of course as ADW mentions, the platforms are at max capacity at Upminster anyway during peak periods, with trains usually being held at the home signal for a train to leave before going in.

There is also a clever little plan hidden within the off peak service:
Upminster - Richmond (depot for changeover's at Upminster) Upminster - Wimbledon (depot for changeover's at Upminster) Tower Hill - Ealing Broadway (depot for changeover's at Ealing Common)
If the Richmond or Wimbledon trains only went as far as Tower Hill, they would never 'see' a depot during the day.

Hehe, with some of the punters we carry on Friday and Saturday nights, I sometimes think a battery loco and some ballast wagons would be a much better option anyway! Let's see them scratch the windows on that!! ;D
