Last night I was on an EB Picc, and as we crossed the M4 outside Boston Manor, I saw two cars of C stock heading into London on low loaders. Any ideas where they were heading/where they came from?

Could they be from undamaged units from the trains involved in the July bombings? Last I heard they were still with the investigation team, but it seems conceivable to me that they would finish with undamaged cars earlier than damaged ones?

I couldn't see any obvious signs of damage though, due to poor lighting etc.

I'm pretty sure that they were being moved from Ealing Common Depot.
On Tuesday Morning cars 5558 and 6558 (If I remember correctly!) were being handled on the transfer roads from Ealing Common and the Museum Depot as I was parking my car and two more cars were receiving similar treatment yesterday (though I don't recall the numbers).
I have a feeling that there was at least one more unit visible in the sheds in Ealing Common whilst I was on Ealing <-> Tower Hills yesterday afternoon.
No idea where they were headed though.
The damaged cars were taken away (from Acton works?) also on low loaders some weeks ago covered by tarpaulins , but I'd have thought it was probably too soon for them to have been rebuilt yet.

So is it intended to rebuild the cars on which the bombs were planted? Or are they too badly damaged?

Personally I think the not too damaged cars will be mixed and matched, with the actual bombed cars being scrapped. The Moorgate and Leyton crashed trains, also the West Ham IRA bombing had this all happen.

But it's cheaper to repair them than replace them, surely?
And whatever's cheapest seems to go these days.

Indeed it would be Hugely expensive to tool up a factory to produce just two cars of any stock, especially ones that have not been produced for over 30 years! It may not even be legally possible to build them as technology and safety legislation has advanced a lot since they were desined in the late 60s. All this is also assuming that plans exist to manufacture a refurbed C stock, I imagine that there exist plans for on original condition train, and possibly also details of how to refurb a C69/77 stock train might exist, but to make a refurbed one from scratch? What happened with the C77 stock order is that it was increased from 65 to 66 cars (if I've understood the figures on TubePrune's site correctly), which is very different matter to increasing an order from 0 to 2! If they cannot be repaired (and my uneducated guess is that the units that the bombs were on will not be repaired, but the adjacent units will be) then there will just be fewer units available until the S stock arrives.
