So how doe sthe tube go about the 2 minute silence, or doesn't it? Stations might be able to put stopping trains in tunnels might annoy the odd punter.

We can't stop all the trains for 2 minutes because of the strain on the power supply when they all start again. But we do observe the silence as far as possible.

At Work I wont route any trains for the time, unless there is an emergency And as adw correctly pointed out, by holding everything up you could well cause that emergency. Those we pay respect to wouldn't thank you for stranding thousands of others in the dark.

Would the best idea (for T/ops) be to just drive the Trains as usual but without making any announcements and turning the DVA off unless there is an emergency to have it on?
Maybe Station Staff could of done the same and stopped making announcements and turned the automated ones off for two minutes?

And that is exactly what is "advised" for events such as these. Line Control staff also attempt to maintain radio silence for the 2 minutes, though of course necessary calls must be made.
