So southbound at Clapham North just after 8 this morning delayed at Clapham North due to a door fault on a train at Clapham Common or reports of smoke. Eventually told to leave the train which then continues empty. In the meantime an empty train arrives on the northbound to continue in service. Just intrigued, where did this empty northbound train come from ?

Possibly reversed SB to NB at Tooting Broadway.

There was a report of smoke between stations hence your southbound train was emptied out and sent through empty to check the area.
The train service was held in both directions in the area and the recorded delay was 23 minutes. On that basis I'd suggest the northbound train you saw arrive empty had been emptied out at the previous station either due to the length of the delay or to allow a stalled train between stations to move forward into a platform. It would have then been instructed to re-enter service at the next station once the incident was concluded and trains were released from the service hold (there was nothing found BTW).
