Assuming spectators are permitted, will there need to be any temporary timetable changes for the games, such as changes to last trains? My particular thinking is with the final at Wembley on Sunday 11th July, where kick-off is not until 21:00, but I'm asking about all Wembley games.

Large Wembley events have always had special timetables for the return traffic, often including extra trains down the southbound fast calling at Wembley (very unusual). I would suspect these events to be no different, although it is outwith the current timetable window and, in any case, would be heavily Covid-dependant as you note.
