The first time I travelled on the S stock on a hot day I was struck by how much cooler it was inside the train than out. Today, a reasonably warm afternoon, I did not really feel that the train was cooler. Is this just imagination or does the aircon not work until the temperature is at a certain level?

It is climate controlled I think, probably on a thermostat.
Was it a frequently stopping train? The opening and closing of doors will allow the cool air to escape.

It was a slow Uxbridge which I caught at Finchley Road around 5:20. Fairly full so probably up from the city.

I remember one day I got on an S stock at Chesham not long after the trains had been introduced. It was a fairly cold day and yet aircon was on full blast.

Not having a go at you but I wish people would realise aircon doesn't just cool down hot air, it can also be used to do the opposite!
