Interesting pictures on that blog. What I found funny and never considered it until now is that you have to go Underground to go "Overground" on the ex ELL stations.

To twist the logical part of your brain even further, have a think about where the platforms of the Underground and Overground are located at Whitechapel!

I believe all stations served by the extended ELL will have it. I would doubt that the outsides of Whitechapel and Canada Water would be included as they are LU stations.

Apparently if an LO-run station is served by other operators (e.g. Willesden Junction) it has to have an upright free-standing white TFL 'totem' to include other symbols. All former Silverlink stations remain part of the National Rail network so will also have a double arrow logo too. 'Core' ELL stations are not part of NR so can get away with just an LO roundel, the 'silhoeutte' version of which is supposed to be reserved for the more architectually-interesting buildings.

Is it me or are the "overground" roundels outside the stations coloured in "underground" red rather than "overground" orange?

It's you. The ones at Surrey Quays are definitely Overground orange. There's very little in it, though; I suspect in many lighting conditions they'll appear to many people as slightly faded examples of the more-familiar Underground red...
