OK - here's an odd one. When changing from the Jubilee to London Overgorund at Stratford, I check the journey display once out of the JL barriers and find my oyster journey is displayed as: Canada Water - Stratford So what do I do when boarding the LO? Should I "touch in" again, or just board - and risk having no "start of journey" logged on the card? I decide to touch in on the LO platforms - and it reads "exit" on the reader. I now know that I definately will have no start-of-journey on my card, so I then walk all the way out of the station itlself and then re-enter in order to ensure a successfull "touch in" again. A pallaver, but one I felt I had to take as I once got stung with a £20 Penalty Fare for this sort of thing before (the lovely chap refused to take ANY heed of what had happened and just kept repeating "you can appeal afterwards" over and over again in response to my attempts to explain what had happened ). So what is the correct thing to do when changing at Stratford? Seems you're darned either way. Don't touch in again after leaving the JL and your card thinks you exited the system at Stratford - thus putting you at risk of a penalty fare. Do touch in again and the reader show's you've exited the system at Stratford - thus putting you at risk of a penalty fare. What are you supposed to do there?

My understanding is that you should always touch in at the start and end of your journey. I only touch in mid-journey if I have to pass through a gate to get to a new part of the station. In your example I would touch in at Canada Water, touch 'through' at the JLE barrier and then out at wheverever I left the Overground. In short, as per the Oyster Podcast: "Touch in at the start and touch out at the end of every Tube, DLR, London Overground and valid National Rail journey, and touch in every time you get on a bus or before boarding a tram". (My italics) The only exception is Wimbledon; that's just annoying. The only way I can understand Wimbledon is that I have to make a Tube journey to Wimbledon, then a tram journey from Wimbledon and vice-versa.

The Jubilee gateline and any standalone readers around the station should be set to allow interchange or an exit. However it will initially log it as an exit (and that is what will be displayed on the screens) however when scanned on completing your journey it will calculate it from the latest 'entry' swipe, as long as it is within the time allowed for completing a single journey, and ignore any intermediate 'interchange' swipes.
For your journey through Stratford you need to touch 'out' at the Jubilee gateline and then don't need to swipe till you reach your destination on the Overground. Swiping it at any other reader within the station should not affect it's calculation of your fare (or leave you liable to a penalty ?). However, leaving the station and returning at stratford may consider you to be starting a new journey and be paying more than you have to (although I'm not sure on that one).

even leaving the station and then entering the same station again can be counted as one journey. I got caught by this once as I made the journeys Debden - Canary Wharf DLR [~10 minutes outside the system] Canary Wharf DLR - Bank [~20 minutes outside the system] Monument to [somewhere on the Northern Line, I forget where]
I considered them to be three separate journeys, but the Oyster PAYG computer counted them as one journey that took more than 2 hours. Similarly a Debden - Canary Wharf DLR - [5 minutes outside the system] - Canary Wharf DLR - South Woodford journey was charged as a Debden - South Woodford fare.

I too have been stuck on that basis, having had to do something in Shepherd's Bush, I'd made the assumption it's only possible to continue a journey having exited a station where a out of station interchange is possible. AFAIK Stratford doesn't have any out of station interchanges... but I'm not an authority...
