What's happening on the Beckton branch is far from clear. The station upgrades page on the Capacity enhancement microsite confirms what you are saying, but it also says that Gallions Reach will be extended and that selective door opening will be used at Custom House and Prince Regent as well as the platform extensions. So are they extending the platforms and using SDO at these stations?

I thought that SDO would only be used on the Beckton line until the platforms are extended (by trains running to/from Beckton depot). Also, I just noticed on the map, that Pudding Mill Lane is shown as having a platform extension and SDO. I think the stations on the Beckton line shown as using SDO, should be shown as both as the 'station upgrades page' says that short extensions will be made, and the first and last doors won't open. This is probably because of there being problems with extending island platforms (at Shadwell, the track had to be moved and a crossover removed), but I don't see why Gallions Reach can't be extended properly.

Taken from the Microsite, developments.dlr.co.uk/enhancements/capacity/stationupgrades.asp : 'Gallions Reach The platforms are to be extended to the north. Selective door opening will be introduced where the first and last doors of a three-car train will remain closed when a train is at the station. The station is due for completion in early 2011.' 'Royal Albert Selective door opening will be introduced where the first and last doors of a three-car train will remain closed when a train is at the station. There is an emergency walkway already provided to ensure safe operation in the event of door failure.' 'Cutty Sark Cutty Sark is an underground station that has insufficient platform length for three-car trains; therefore selective door opening will be introduced where the first and last doors of a three-car train will remain closed when a train is at the station. There is an emergency walkway already provided to ensure safe operation in the event of door failure. The station is due for completion September 2009.' 'Elverson Road Whilst three-car trains will run through Elverson road, there is insufficient room to extend the platforms for three-car trains, therefore selective door opening will be introduced with an emergency walkway provided to ensure safe operation.' 'Pudding Mill Lane Pudding Mill Lane will receive minor extensions to the existing platform and trains will operate a selective door opening proccess. The station is due for completion mid 2009.' The station is due for completion January 2009. '

I'd take this to mean SDO will be used before the extension is complete, for trains coming in and out of the depot. It's elevated. Presumably they've decided it's too difficult to extend. The station will be flattened for Crossrail, so I'm surprised they're bothering with even minor extensions.
